The present study was carried out to determine population structure of Rutilus rutilus caspicus, one of the endemic species in the two region (Gorganrood and Anzali), with six microsatellite loci (Lc03، Lc04، Lid1، Cyp6، Ca1 and Ca3). sixty specimens of Rutilus rutilus caspicus were collected from Gorganrood and Bandaranzali (30 specimens for each population). according to the results, the Fst value was 0.016 which indicates the low genetic differentiation between the populations. The average amount of gene flow and Fis were 24.552 and 0.19, respectively. Most of the loci showed deviation from Hardy-Weinberg equilibrium which can attribute it to the presence of null alleles and artificial reproduction. The number of alleles, average observed and expected heterozygosity were, 4-21, 0.62 and 0.76, respectively. This indicates the allelic diversity and genetic variation of investigated populations is at favorable level. Also, analysis of molecular variance showed there is low genetic variation among populations and most of the observed variation is within the populations. Results based on genetic distance indicated that roach populations are separate from each other in the investigated regions.
